You can tweak as you go but general stay away from major overhaul in the middle of a play through. Good rule of thumb is to pre-determine what mods you want for a play through and stick to those for the entire playthrough. I have not had this happen yet with FO4 but it has happened with Skyrim. Installing and removing mods in and out of your load order could cause your save to fail.
